RCSB Protein Data Bank
ResearchUSdata.rcsb.org
The US arm of the Worldwide Protein Data Bank: experimentally determined 3D structures of proteins, nucleic acids and their complexes, with their sequences, ligands, biological assemblies, interfaces, validation metrics and links out to UniProt, PubMed and DrugBank.
Capabilities (29)
GET /v1/data/rcsbpdb/assembly1 creditReturns one biological assembly of an entry: how it was determined (author or software defined), its oligomeric state and stoichiometry, the symmetry and point group, buried surface area, and the transformations that generate it.
GET /v1/data/rcsbpdb/branched-entity-instance1 creditReturns one modelled oligosaccharide chain: its chain identifiers, the covalent and non-covalent connections linking it to the protein, and its per-instance feature annotations.
GET /v1/data/rcsbpdb/chemical-component1 creditReturns the Chemical Component Dictionary definition of a ligand, ion or monomer: formula, formula weight, systematic and synonym names, SMILES and InChI descriptors, atom and bond lists, and cross-references to DrugBank, ChEMBL and PubChem.
GET /v1/data/rcsbpdb/current-ccd-ids1 creditReturns a JSON array of every chemical component (ligand) ID currently defined in the PDB Chemical Component Dictionary.
GET /v1/data/rcsbpdb/current-entry-ids1 creditReturns a JSON array of every PDB ID currently released in the archive, roughly 240,000 four-character codes.
GET /v1/data/rcsbpdb/current-prd-ids1 creditReturns a JSON array of every current PRD_ identifier in the Biologically Interesting molecule Reference Dictionary, the peptide-like antibiotics and inhibitors held as reference molecules.
GET /v1/data/rcsbpdb/drugbank-annotations1 creditReturns the DrugBank record RCSB has integrated for a chemical component: DrugBank ID, description, drug categories, ATC codes, indication, mechanism of action, affected organisms and known drug targets.
GET /v1/data/rcsbpdb/entry1 creditReturns the full metadata record for one PDB entry: title, experimental method and resolution, cell and symmetry, deposition and release dates, authors, primary citation, assembly and entity identifiers, and the aggregate rcsb_entry_info counts.
GET /v1/data/rcsbpdb/entry-group1 creditReturns a group of related PDB entries: the list of member entry IDs, the provenance that created the group, and the group's name and description.
GET /v1/data/rcsbpdb/entry-status1 creditReturns the repository status of one PDB ID: whether it is current, removed or unreleased, its status code, and the IDs that superseded it where it was replaced.
GET /v1/data/rcsbpdb/entry-status-batch1 creditReturns the repository status records for a comma-separated list of PDB IDs in one response, each with its status, status code and replacement IDs.
GET /v1/data/rcsbpdb/graphql1 creditRuns a read-only GraphQL query against the whole RCSB data graph over GET, returning exactly the fields asked for and allowing many entries, entities, assemblies or chemical components to be fetched in a single response.
GET /v1/data/rcsbpdb/group-provenance1 creditReturns how a family of groups was built: the aggregation type, the similarity method and, for sequence groups, the identity cutoffs used.
GET /v1/data/rcsbpdb/interface1 creditReturns one pairwise polymeric interface in a biological assembly: the two partner chains, buried surface area, the interface character and the per-residue contacts that form it.
GET /v1/data/rcsbpdb/nonpolymer-entity1 creditReturns one non-polymer (ligand, ion or cofactor) entity of an entry: its chemical component ID, name, formula weight, copy count and the chain identifiers it occupies.
GET /v1/data/rcsbpdb/nonpolymer-entity-instance1 creditReturns one modelled copy of a ligand or ion: its chain and residue numbering, the component ID, and the validation scores and fit-to-density metrics for that individual copy.
GET /v1/data/rcsbpdb/polymer-entity1 creditReturns one polymer entity (a distinct protein, DNA or RNA molecule in an entry): its one-letter sequence, source and host organism, EC numbers, UniProt and other database cross-references, sequence annotations and features, target cofactors, and its sequence-identity group memberships.
GET /v1/data/rcsbpdb/polymer-entity-group1 creditReturns a group of polymer entities that share a sequence: the member entity IDs (entry_entity form), the aggregation method and identity cutoff used, and the group's summary attributes.
GET /v1/data/rcsbpdb/polymer-entity-instance1 creditReturns one modelled polymer chain: its author and label chain IDs, secondary-structure and binding-site features, observed versus unobserved residue ranges, modified residues, and per-instance validation outliers.
GET /v1/data/rcsbpdb/pubmed-annotations1 creditReturns the PubMed record for an entry's primary citation: PubMed ID, DOI, title, abstract text, journal, authors, MeSH terms and the article's PubMed Central identifiers where present.
GET /v1/data/rcsbpdb/removed-entry1 creditReturns the archival record of an entry that was withdrawn from the PDB: its original title and authors, deposition and release dates, the reason it was removed, and the IDs that replaced it.
GET /v1/data/rcsbpdb/removed-entry-ids1 creditReturns a JSON array of every PDB ID that has been withdrawn from the archive.
GET /v1/data/rcsbpdb/schema1 creditReturns the JSON Schema for one RCSB data collection, listing every field the corresponding core endpoint can return with its type, enumerations, examples and description.
GET /v1/data/rcsbpdb/search1 creditRuns an RCSB Search API query and returns the matching identifiers with relevance scores and a total count; supports full-text, attribute, sequence, chemical and structural services, boolean groups, sorting and paging.
GET /v1/data/rcsbpdb/search-attribute-schema1 creditReturns the JSON Schema of every attribute that can be used in a Search API attribute query, with each attribute's type, allowed operators, enumerations and description. One combined document of about 1.4 MB covering all collections; it takes no parameters.
GET /v1/data/rcsbpdb/uniprot-annotations1 creditReturns the UniProt records matched to one polymer entity: accession, protein and gene names, source organism, the full UniProt sequence, keywords, GO and other database cross-references, and sequence features such as domains and variants.
GET /v1/data/rcsbpdb/unreleased-entries-batch1 creditReturns the deposition records of several unreleased entries in one response, each with deposit date, title, authors and hold status.
GET /v1/data/rcsbpdb/unreleased-entry1 creditReturns what is public about a deposited but not yet released structure: deposit date, title, authors, prerelease sequence status and the hold status governing its release.
GET /v1/data/rcsbpdb/unreleased-entry-ids1 creditReturns a JSON array of every PDB ID that is deposited and on hold but not yet released.
